Why your gut needs “bad” bacteria

“Bad” bacteria are often portrayed as something you should eliminate from your gut. But the reality is much more complicated…

Your gut contains a diverse community of bacteria, fungi, viruses and other microorganisms. Some can be beneficial, some can be potentially harmful, and many can play different roles depending on their abundance and the environment in which they live.

The goal isn’t to eliminate every potentially harmful microorganism. Instead, gut bacteria balance is about maintaining a diverse and stable microbial community that supports digestion, immune function and the gut barrier.

When this balance is disrupted – a state often referred to as dysbiosis – some opportunistic microorganisms can multiply or behave differently, potentially increasing the risk of illness and inflammation. Antibiotics are one well-established cause of changes to the gut microbiome, although diet, illness, medications, and other lifestyle factors can also influence the microbial community.

What good do the bad provide?

Calling bacteria “good” or “bad” can be misleading.

Some microorganisms that can cause disease under certain circumstances are also normal members of the human microbiome. Their effects can depend on the particular strain, their abundance, where they are located in the body and the state of the wider microbial community.

This is why gut bacteria balance matters. A microorganism that normally lives harmlessly in the gut may become problematic if the microbiome is disrupted or if it moves to another part of the body.

For example:

Clostridium difficile (C. difficile)

In small amounts, some Clostridium species produce beneficial compounds like butyrate. This supports colon cells and helps regulate inflammation.1https://pmc.ncbi.nlm.nih.gov/articles/ However, C. difficile can become an issue when the balance of gut bacteria is disrupted, allowing it to grow unchecked. This overgrowth can lead to severe diarrhoea, inflammation of the colon, and serious infections that are often difficult to treat.

Escherichia coli (E. coli)

The balance of E. coli in the gut is important for health, but harmful strains can cause a lot of issues. Harmless strains have a big role in synthesising vitamin K2, aiding nutrient absorption, and maintaining the integrity of the gut barrier.2https://www.mdpi.com/ Pathogenic strains can cause illness if they spread or multiply. They produce toxins that lead to stomach cramps, diarrhoea, urinary tract infections, or food poisoning.

Enterococcus faecalis

This bacteria is part of your normal gut flora and can produce bacteriocins that inhibit harmful bacteria, supporting your gut health.3https://pmc.ncbi.nlm.nih.gov/articles/ However, E. faecalis can become an opportunistic pathogen. If it moves outside the gut or proliferates under particular conditions, it can contribute to infections, including urinary tract and wound infections.

Helicobacter pylori (H. pylori)

Studies have found that low numbers of H. pylori can help to regulate stomach acid production and immune responses, offering some protective effects.4https://pmc.ncbi.nlm.nih.gov/articles/ However, when it overgrows or becomes active, it can damage the stomach lining, leading to ulcers, gastritis, and digestive discomfort. Most carriers are asymptomatic, but an imbalance of this bacteria can cause serious gastrointestinal conditions.

What can disrupt the balance?

Taking antibiotics or eating unhealthy foods will reduce the number of good bacteria in your gut. When that good bacteria decrease, bad bacteria overgrows, which can lead to infections or the production of harmful toxins. This imbalance can affect your digestion, immune health, and broader health.

Rather than trying to eliminate “bad” bacteria, a better approach is to support a diverse and resilient gut microbiome. You can do this by:

Beneficial bacteria that support gut health

There are many different bacterias that can contribute to a healthy gut microbiome:

Lactobacillus

Lactobacillus is a group of probiotic bacteria that help develop and maintain a healthy gut. These strains support digestion, strengthen your immune system, and keep good bacteria balanced in the gut. They also help protect your gut lining and reduce inflammation, making them important for a strong digestive system.

Bifidobacterium bifidum

Bifidobacterium bifidum is one of the first good bacteria that develops in our gut, and remains important as it helps break down carbs, makes helpful short-chain fatty acids, and inhibits bad bacteria.5https://pmc.ncbi.nlm.nih.gov/articles/ This all improves digestion, supports the immune system, and keeps your gut barrier strong.

Bifidobacterium longum

Bifidobacterium longum lives in the gut, especially in the colon. It breaks down fibre and carbs, producing nutrients that help gut cells and reduce swelling.6https://pmc.ncbi.nlm.nih.gov/ It helps immune health, lowers allergy response, and eases bloating and constipation.

Saccharomyces boulardii

Saccharomyces boulardii is a helpful probiotic yeast. It has been studied particularly for digestive problems such as antibiotic-associated diarrhoea and some types of infectious diarrhoea. Its effects are thought to involve interactions with pathogens, intestinal cells and the immune system.7https://pmc.ncbi.nlm.nih.gov/articles/

Maintaining balance

Your gut microbiome is an ecosystem, not a simple list of good and bad bacteria.

Some microorganisms can support the gut when they are present in the right environment and abundance, while the same or closely related organisms can cause problems under different circumstances.

Supporting gut bacteria balance means looking after the ecosystem as a whole.

Most importantly, don’t aim to sterilise your gut. A healthy microbiome is diverse, dynamic and resilient.
